Where does cpanel keep it's mysql databases.

Problem is when rebooting my server the drive can only be mounted in single user mode becuase of some problem with mount. My hosting company will be mounting it as a secondary drive so I may transfer my data off of it. What folder(s) are the mysql db, what files are they, because I was going to setup everything like before and copy everything over. Or is there another way to get the data off the second mounted drive?

So if I copy the contents of that directory over to the new server all my mysql db and data should be there?

Correct. Be sure to use the same version of MySQL on the "new" server as you are the current/old one so you don't run into problems.
