I am having difficulties logging back into WHM.

I have SSH access and have been trying to reset the root password.

    I have tried passwd, and
also /scripts/realchpass - which complains: "warn [realchpass] Invalid zero length lock file /etc/shadow.lock detected."

Then logging out of SSH the previous password no longer works and neither does the new one realchpass set...

WHM wont login using any password.

The WebHost Manager uses the same root password as the root shell password. It is the same system user.

If you can log in via SSH as root, I recommend that you please submit a ticket so that we may log in and investigate. What you describe is an unusual situation and offhand I cannot be sure what is causing it. If you can provide the ticket number after submitting it, I would be happy to follow up on it.
