    Hello

From version cPanel 11.25.0-S43473 we have problem. Couple times cpanel rebuild httpd.conf and delete our configuration.

Why?? Before update to thise version on any server we dont have that problems :(

We have couple custom lines in httpd.conf example couple users not have ScriptAlias cgi-bin, couple users have line that deactivate on one domain mod_security etc...

With the changes to EasyApache, you have to save your changes correctly. This should point you in the right direction.

I would read the full EasyApache3 documentation as it details out how to make adjustments to the templates which will most likely fit your needs. cPanel controls the httpd.conf and in the past, not having cPanel manage the httpd.conf file lead to major issues when trying to maintain a sane configuration. The changes were a good move IMO and I will admit that it did take me some time to get used how everything works in EA3. Read the documentation and you will most likely find it not as stupid as you believe it is now.
