Hello, i had a customer domain go over quota. The customer called today saying they were getting no new mail. So i went and increase the quota. And they are now getting new mail. But if i go into their cpanel account and look at each email box and click on "show disk space used" they all have space used. But i cannot download the mail via pop3 or webmail. It appears to be stuck somewhere. Anyone have any ideas?

Try:
WHM -> Repair Mailbox permissions

If that doesn't work, try /scripts/eximup --force

Spambox and/or boxtrapper might be eating up your client's email box(es). In addition, check on their mail directories in terms of size, permission and ownership. When done, run these commands:
/scripts/fixcommonproblems
/scripts/mailperm
/scripts/updateuserdomains
/scripts/restartsrv exim
