In my new server I have accidentally deleted the whole folder on WordPress and domain too that I have installed. When I want to re-install it again it appears like this "The installation can not be completed: You cannot install more than one script in the root directory of a domain. " I have deleted my whole domain name and re added it and still nothing.

Do you use Softaculous/Fantastico to install it ? Try to manually install WordPress.

    Check this directory: /home/username/.fantasticodata/WordPress/

Without knowing if there are multiple sites setup or not, I can't tell you to just delete the file in there, that is, unless there's only one. If yes, move or delete that file and try to install again.
